In Folder options, go to the File Types tab and scroll down to the appropriate file type (.PDF in your case), highlight that file type and select Advanced, once on the Advanced tab for the file type, you have to Deselect the "Confirm open file after down-load" and the "Browse in same window" options. From the Tools menu in Explorer, go to Tools menu and select the Folder options. Go into Windows Explorer, and open a folder on the directory, any folder will do. I am going to assume you are running on Windows clients, and if so, there are actually settings on the file type that Internet Explorer uses. We had the same issue, but with Microsoft Excel files.
